Thumb mute or pick mute? I can pick mute and it sounds good. I'm not used to over the neck muting. Is that just something i should practice?

it's called a palm mute. use less palm to make the palm mute ring out. even a bass player knows this shit. pawn your guitar and buy a xylophone

The intro to Zero Tolerance is played with light plam muting and alternate picking on the lead guitar part but, you've got to pick hard to get the sound of the note and the paml mute mixed evenly
